after my holiday i gave the thing another chance with a fresh install:
Raspbian Jessie with Pixel

Did you tried the followed:
npm install npm@latest -g
npm install -g grunt
npm install -g electron -
IT WORKS!!

My Steps to working MM:
- Fresh Card with latest Version of Raspian (PIXEL)
- [running the installer Script]
- MMM DID NOT WORK AT THIS STAGE
- running
sudo npm install npm@latest -g
sudo npm install -g grunt
sudo npm install -g electron - manual install of MMM (git clone / sudo npm install / npm start)

here is what worked for me
git reset --hard and then git pull && npm install -
@sharkbyte yeh, if you use my upgrade script it handles all that. Reset hard is, in my opinion, a bad thing to do, unless you KNOW why you are doing it.
