I have the default Magic Mirror running on my RasPiZeroW and it runs around 50C. Is this the normal operating temp on a typical RasPi3 install as well? It just seems high to me.

I would say that 50C is better(cooler) than most. Typically, normal temps are at about 60C without heatsink and/or fan. I think you will find your temps climb if you introduce more or more demanding modules, especially those that are graphic intensive.
